with my 98 zr440 i put new pipes on and all I had to do was adjust the carbs/jets. I am pretty sure thats all you need

Aftermarket pipe on a ZR580 EFI will likely require a chip for the computer that is designed to work with the pipe. Did you get a chip along with the pipe? If you don't swap in the appropriate chip you run a great risk of melting pistons.
