My uncle has a 2000 Thundercat which up until this year has been fine. He was out for the first ride this year on the weekend and apparently it wants to cut out once in awhile. He has tried bypassing the kill switch and it's still the same. We're both pretty sure there was some sort of recall on that model sled involving the TPS, but I can't find one listed on Waconia's site. At the dealer he was told that his does not have a TPS because it has flatside carbs??

Anybody know for sure if the sled has a TPS, and any ideas what else may be causing it to cut out?

Flat side carbs still have a TPS. Look at your thumb throttle, there should be wires running to it, one for your heated thumb, the other is the TPS. Trace it back and unplug it in your steering column. if that doesn't work, could be a faulty key or kill switch, you can unplug the square plug at the recoil to bypass everything and make sure its not stator related. You'll have to use the choke to shut off the engine.
