I have an opportunity to buy some used aftermarket pipes from a 98 1000. Will they fit into my stock can on the 97 chassis? I think there is a lip on the pipes that has to be ground off??

No they won't, 98 ZRT 800 and Thundercat are the same pipes and all by themselves.
Cat moved them ahead almost 3 inches closer to the shock tower.
That way you can access the chaincase without pulling the exhaust.
